This is actually a really hard question to answer, but I'm going to go with my gut on this. To get a master's degree takes about two years. The supply chain is screwed up and broken right now, but there's never been an opportunity like this to help really impact change in supply chain management. So, I'd say go with your certificate.
If you've got a bachelor's degree and some sort of business background, getting a certification or some sort of shorter-term training in supply chain management is going to get you further both in the short term and the long term.
